Checked the output voltage at the alternator and it’s reads 14.4v when engine running but only 13v at the battery is this enough to charge both batteries ?

It will charge them, but not as well. The alternator feed should run to an isolator mounted on the firewall or near the batteries and then there will be individual feeds to the batteries. The isolator keeps the batteries from drawing down power from each other if one happens to be in poor shape. Check that these connections are clean and tight and that the cables are in good shape.

There will be a voltage drop of roughly 0.7V running through an isolator.
