It's embarrassing that I don't know this, but when your boat engine is running does it charge the batteries like your car? I have a 6.2l Horizon

Yes.  The alternator sends current to the battery.  The engine draws from the battery, but the alternator makes more current than the engine uses.  The excess current charges the battery.
